Why doesn't the Reinitialize reset my serial port. I have to close PowerHome before it will recognize the change to my X10 controller.

The reinitialize menu option never reset the serial port. It's main purpose was to redraw the Control Center so new buttons could be seen before you had the capability to have the Control Center behave as a normal window. I will look into modifying the function though so that in effect PowerHome would shutdown and restart without actually doing so to achieve the functionality you desire.
